The Department of Molecular Investigation (DMI) belongs to the RESEARCH PLATFORM IN BIOLOGY AND SYSTEMS ECOLOGY developed with European funds: project FSE POSCCE SMSI 915/14043 (2010-2015). DMI performs both fundamental and applicative research in Biochemistry and Molecular Biology. Advanced studies are conducted in our department using modern equipment facilities and state-of-the-art technologies.
Administratively, DMI is part of the Department of Biochemistry and Molecular Biology, Faculty of Biology, University of Bucharest. Extremely well integrated among the other departments of the platform, DMI provides access to advanced genomics, transcriptomics, proteomics, nanotoxicology, biochemistry and pathology-related studies.
Major facilities in DMI include:
(1) Genomics and Transcriptomics Laboratory;
(2) Proteomics Laboratory;
(3) Biochemistry Laboratory;
(4) Cell Culture Facility;
(5) Microscopy Facility;
(6) Histology Facility.
In DMI, we are a team with wide expertise and publications, thus being able to provide Research Services in Genomics, Transcriptomics, Proteomics, Cell Biology, Biochemistry, Microscopy, Histology, Data Analysis and Consulting. We are open to collaborations in all research areas and we actively participate in research grant applications both in national and international competitions.
Genomics and Transcriptomics Facility benefits of Biosafety 2+ (ISO8) clean room of ~ 55 m2 equipped with positive/negative pressure system (differential pressure -30Pa) and divided in 3 separate areas- dedicated for nucleic acids extraction (13.57 m2), Mix (13.57 m2) and Coupling (27.4 m2). Air filtration is ensured by F5 and F9 filters inside the air conditioning system and by HEPA H13 filters in the room.
This clean room is also equipped with 6 laminar flow hoods (manufacturer: Nicotra Gebhardt, Efficiency Class H14) that ensure optimum isolation of nucleic acids (DNA, RNA), PCR mix achievement (2) and the coupling of nucleic acids with the mix (2).
1. Sample processing and nucleic acid extraction room is equipped with laminar flow hoods. For a considerably high number of samples the automated station for nucleic acids extraction, quantification and purification – JANUS Automated Workstation (Perkin Elmer) can be used.
The workstation is able to automatically perform the following protocols: DNA and RNA extraction of from different types of biological products (tissue, blood, cell culture, etc.), quantification of extracted nucleic acids (performed with an external reader based on absorbance / fluorescence), normalization of nucleic acids by integrating readings of concentrations and generation of a new plate with samples normalized to a value set by the user. The instrument can perform multiplication of samples by aliquoting and can act as a pipetting robot.
The quality and quantity of nucleic acids can be evaluated by using NanoDrop 8000 (Thermo Fischer Scientific), Agilent 2200 Tape Station, Agilent 2100 Bioanalyzer (Agilent) and Qubit (Invitrogen).
2. PCR mix preparation room equipped with laminar flow hoods.
3. Coupling room equipped with laminar flow hoods.
The areas 1-3 have positive/negative pressure system in order to avoid contaminations.
4. PCR rooms
Equipped with 6 Veriti® Thermal Cyclers, 2 GeneAmp 9700 PCR thermocyclers, ViiA™ 7 Real-Time PCR System (Thermo Scientific) and Rotor-Gene Q Real-time PCR system (Qiagen).
5. Nucleic acids electrophoresis room
The department is equipped with 10 systems for nucleic acid electrophoresis (Bio-Rad), a capillary electrophoresis system for nucleic acid fragments QIAxcel (Qiagen) and a gel imaging system ChemiDoc™ MP System (Biorad).
6. DNA sequencing room
The determination of the DNA nucleotide sequence is done by capillary electrophoresis using fluorescent labeled dideoxynucleotides. Our systems Applied Biosystems® 3500 Genetic Analyzer (Applied Biosystems), Applied Biosystems® 3130 Genetic Analyzer (Applied Biosystems) and Applied Biosystems® 310 Genetic Analyzer (Applied Biosystems) are adapted for different throughput and allow the simultaneous sequencing of eight, four and one sample respectively.
NGS systems
Ion Proton System for Next-Generation Sequencing (semiconductor chips) (Life Technologies)
Ion Proton is a sequencing system based on non-optical technology and the use of semiconductor chips (new generation), which allow direct measurement of pH changes that occur during the incorporation of nucleotides.
The system is capable of de novo sequencing or resequencing of prokaryotic and eukaryotic genomes or specific regions of the genome. The system can also perform analysis of DNA degree of methylation. Transcriptome sequencing and gene expression analysis by sequencing are also applications of Ion Proton system. The instrument generates approx. 50 GB per amplification and sequencing time is between 2-4 hours depending on sequenced genome length.
Data files can be exported as one of the following formats: FASTQ, SFF, BAM, VCF.
The system is coupled with Ion OneTouch device which allows the preparation of DNA matrices in a single step. It is fully automated and it simplifies the process of preparing the DNA libraries used in sequencing based on semiconductor chips. The system is fully compatible with both next-generation sequencing systems and ensures library preparation for sequencing by emulsion PCR. Basically, it performs DNA libraries attachement to microspheres, amplification and recovery. The system also comprises a tool accessory for sample enrichment based on magnetic spheres. The system allows DNA matrices achievement using genomic DNA libraries, amplicons, RNA or cDNA.

Ion PGM ensures scalability transfer based on semiconductor chips that give flexibility depending on the application. The system uses semiconductor chips which allow reading between 10 Mb and 1Gb of DNA. Ion PGM is a sequencing instrument based on non-optical technology and the use of semiconductor chips allowing direct measurement of pH changes that occur during nucleotides incorporation reaction.
The system is capable of de novo sequencing or resequencing of prokaryotic and eukaryotic genomes, exomes or specific regions of the genome. The system can also perform analysis of DNA degree of methylation. Transcriptome sequencing and gene expression analysis by sequencing are also applications of Ion PGM system. Other equipments:
 Single-Cell Technology_C1 system based on Fluidigm® microfluidic technology and enables the rapid and reliable isolation, processing, and profiling of individual cells across multiple genomic parameters. The system is capable of nucleic acids extraction, reverse transcription and pre-amplification from a single cell. Sample sources can be either primary or cultured cells, with an average size between 5-25 μm.
 Single-Cell Technology_Biomark system (Fluidigm) designed for high-throughput real-time PCR, end-point PCR and digital PCR. Integrated fluidic circuit (IFC) technology both prepares and performs thousands of reactions in nanoliter volumes, reducing pipetting steps by 95%. The system integrates thermal cycling and detection of PCR assays. It acquires data for each reaction chamber on the IFC simultaneously and can operate in either real-time or end-point detection mode for gene expression or for genotyping experiments, respectively.
 Agilent Microarray Platform (Agilent) includes the microarray scanner, hybridization oven, microarray data analysis sofware (GeneSpring). Applications: gene expression, exon analysis, Comparative Genomic Hybridization, SNP arrays, Copy Number Variation, DNA methylation, microRNA analysis, chromatin Immunoprecipitation.
Apart the areas dedicated to research activities, we dispose of spaces for teaching activities, workshops, seminars and meetings.
